To defeat this boss you need to keep shooting the one that actually takes damage, because there is one illusion and one true boss floating around.
If you are unsure just keep shooting until you see damage numbers pop up or use your Hounds weapon special ability to clone yourself and the clone also damages the right boss.

I encountered a bug on this level where the boss will stay in particle form indefinitely when its health bar gets a bit below half. This means you can’t progress through the rest of the game and are stuck.
I was able to fix this by deleting the game, reinstalling it (unsure if this matters), and then running through the Nihil hell WITHOUT using the ultimate of the Hounds weapon in the final fight (apparently this could be the reason it bugs out)

I ran into the bug, but did not use the ultimate of the hounds, they weren't even in my loadout. I didn't go the full route of deleting the game but I did restart the level. Second time through it worked just fine and they didn't get stuck in the particle form.
