There are 5 Graffiti marks to look at in the game (all of them say "Emilia". The first 3 can be interacted with throughout the game but the last 2 require both of the paths you can take when you reach the Golem in "Memories From the Future". Just as a quick reminder, when you reach the Golem, face your back towards the Golem. The door on the left will be the "Of Time" door and the door on the right will be the "Of Pain" door. The locations of the Graffiti marks are as follows:

Graffiti #1: Grassy area any time after you've completed "Of Faith". It's on the backside of the Lighthouse.
 


Graffiti #2: Grassy area any time after you've completed "Of Faith". It's on the backside of the Castle, just to the right of the gear leaning on the building. 
 

 

Graffiti #3: Found in "Memories From the Future". When you load into the chapter, you'll be next to a train cart. On the ground next to them are some train tracks. Follow them through the tunnel and flip the switch at the gate to open it up (it needs to be nighttime mode). When you're through the gate, interact with the hourglass to change it to daytime. On the far side of the train cart in this area will be the graffiti.
 

Graffiti #4: At the end of "Memories From the Future", when you're at the Golem, go through the "Of Time" door. Complete the puzzles until you're back in the grassy area (after the large staircase puzzle). Just next to the batch of tall trees is a square-ish rock (there's also a small island with 4 windmills just to the right of it). Painted on the rock is the graffiti.
 

Graffiti #5: At the end of "Memories From the Future", when you're at the Golem, go through the "Of Pain" door. Complete the statue puzzle and when you're back at the grassy area, it'll be storming and there will be a handful of doors marked "Time" all over the place. Go into the Lighthouse and make your way up to the top. Look at the moon and just to the left of it, you should see a hot air balloon:
 

Zoom into the hot air balloon with the telescope to find the graffiti. You don't need to interact with this one. You'll automatically collect it once you look at it.
