Once you obtain the Sylphid Boomerang in Chapter 1, you also gain the ability to collect elementite for any corresponding Elemental Vessels you have. These are also marked on your map/minimap, and the map screen lists how many total elementite are in the area. Those you can't collect won't show up on your map yet.
You won't have access to every node of elementite until the end of Chapter 10 post-game, as the game stops you from going into the Eastern end of the Floating Isle of Ulul (just past where you fought the Benevodon of Wood) where there's one piece of Lumina elementite on the way to fighting Aeve Zalaha.

The, Pants, Party
Throughout the world you'll see large colored stones on small pedastals. You'll pass quite a few of them before you can do anything with them. In Chapter 1 you'll get the ability to gather these stones, and you'll need to scour each map to grab them all. They will be marked on the map with the same green bullseye as other collectibles, but only when you have the appropriate elemental vessel to harvest them. So each time you get a new vessel, new bullseyes will appear in each map area. I wouldn't worry about backtracking every time you get one though, just wait until you get Bearer of Vessels (10G) and have completed the game to unlock every map area, then mop them all up. In each zone, you can press 
to check your map which will show your progress toward elementites in that zone. The final ones can not be collected until the post-game Chapter 10.
