For anyone wondering, just want to add, that you can NOT do this in Challenge mode.
I didn't get enough through story mode, because I mostly used crossbow for stealth, so I was wondering if you could do it in challenge mode, so I tried. Got 100 stealth takedowns, but nothing popped.
Oh well, I guess it's time to stealth hunt a bunch of freaks.

You will natural gain these kills over the course of the game unless you go in guns blazing everywhere. Sneak up to an enemy from behind and press 
when the prompt appears, to earn a stealth kill. Alternatively you can use silencers on weapons, plant explosive traps and hide. Any method works.
