Really easy. Just upgrade a weapon with an ability/skill/whatever you want to call it.
In order to upgrade weapons, you need to collect items on the field. Items have an element, and you need a certain amount of each element to upgrade abilities. The amount and type of element depend on the ability and/or what level the current upgrade is at.
There are some side stages called "XXXX test" you can use to gather materials of a certain element if you need it. These are typically the best place to farm for weapon upgrade materials. I THINK they open up after you finish the main story, but I might be wrong. It might be after chapter 5.

To Strengthen a Weapon you will need to visit the Blacksmith in your city and have the necessary materials. Select “Strengthen Weapon” to power up any weapon you currently have.
