The last three "At the Heart of the Rebellion", "Doctor Asili's Experiments", and "The Trial" can be difficult because there is never any indication that these quests are available.

The choices that mattered in order to get a "Friendly" reputation seemed to be during "Doctor Asili's Experiments":
After the rebellion quest I was actually still "suspicious" with the Alliance so don't worry about that because, if done right, "The Trial" will make up for anything you lost, pretty sure I was still suspicious going into the trial too.
During "The Trial": Just collect every piece of evidence. After I collected every piece of evidence and convinced everyone to testify, it looked like it glitched but it isn't, you just need to go talk to the Prosecutor to continue the quest, idk why it doesn't tell us but that's the next step.
After you talk with the prosecutor and the Governor, you'll get a +3 then a +5 and it should pop! Mine popped after the +3 but if you ticked off the Alliance more than I did it might take the +5.

To have good reputation with the Bridge Alliance you need to complete a series of side-quests given to you by the Governor of Hikmet and choose specific options to attain a specific outcome to the series of quests. The quest is called 'In the Name of Science' and is broken into 4 sub-quests; Attacks on Caravans, At the Heart of the Rebellion, Doctor Asili's Experiments and The Trial.
The choices you need to make, when given them, free the prisoners during the quest 'Doctor Asili's Experiments' as you will need them for the next quest, then when fighting Doctor Asili, let him live so that he will face a trial. It's during this trial that you will gain a majority of the good reputation points. Then during the quest 'The Trial' you need to complete all of the objectives before initiating the actual trial, so convince all available people to testify against him, some may require intuition or having Aphra in your party and find all available evidence. Complete every objective in this quest, then go and speak to the prosecutor to begin the trial. This is just a cutscene and you will get reputation during the final dialogue of it, if you have done everything correctly.
As with "Theleme's chosen", make a save before attempting all of this, in-case you make any mistakes as another playthrough would be needed, should you do it wrong.
As well as these, you can earn reputation with any faction by completing quests that involve them and/or making choices that affect them.
