To have good reputation with Theleme you need to complete a series of side-quests given to you by the Mother Cardinal in San Matheus and to choose specific options so that the outcome of this series of quests gives you positive reputation. The main quest is called 'The Origins of Theleme' and it is broken into 4 sub-quests; Trouble in Eden, Theological Conflicts, In the Footsteps of Saint Matheus and Saint and Wild.

The choices you need to make, when given them, during 'Theological Conflicts' tell Brother Virgil to leave the expedition. After completing In the Footsteps of Saint Matheus and then making progress in Saint and Wild you will be allowed to give the stone tablets to who you want. Give them to Sister Eugenia, then later when discussing the quest with the Mother Cardinal, using charisma you can persuade her to reveal the messages from the tablets to you and ultimately she will disband the Ordo Luminis and reform the Theleme religion.

Of course, make a save before making any choices so you can reload should you make a mistake.

As well as these, you can earn reputation with any faction by completing quests that involve them and/or making choices that affect them.
