The easiest way to defeat the Boss is to spam counter attacks. When the Boss runs up and grabs you, quickly press circle, and then do CQC Slum and fire with the Mk22 until she gets up. Hide behind a tree when the Boss starts shooting at you and as soon as she starts running away from you, follow her (this way she will always attack melee).

An easier way is to put the boss to sleep using a cloth, which can be found before meeting with the general. It lies in a locker in a room with 1 scientist.
