Bacteria are the harmless small green-yellow things typical clustered in groups that can be destroyed. You need to shoot 1000 of them. I was fairly thourough and get this in Sector 4 Waypoint 1.

If you miss the 1000 in a single play through do you know if the kill count stays for a later play trough?

I imagine they do, because the atom count carries over between any level sections you play. No guarantee though.

Thanks for the clarification - the game never tells you that these are bacteria and actually instructs you to leave them alone... Good thing I read this before going too far into the game. :)
