Oh ok, i had like 30,000 and i thought my game glitched.

I basically did what you said and only upgraded the canon, seeker and rotor. It should be noted that when you collect your 20th Bucky Ball you get a bonus 20,000 atoms, so there's really no need to farm the early levels like the other solutions recommend.

Each run takes about 2 minutes and nets you about 1200 atom each time. Happy farming :)
