This doesn't mean you have to have 100 plants at the same time.
Simply plant as many plants as you want, the delete them and plant again. I found doing it in bunches of 20 was easy.

Plants are available as soon as you start the game and are accumulative. They are located on the leftmost tab from the pull up menu. Even when you have all expansions you will not have enough room for 100. You will therefore have to remove/trash older items in order to reach 100. Once you have planted 100 from this menu the trophy will pop.
