Story-related. Cannot be missed.

After the mercenaries appear and you go through the Train Tunnels, you will have to initiate a launch sequence. Once you do this and get back on your tram, you will be given 10 minutes to reach the shuttle before it leaves. Take the APC in the garage and fight through the canyon to reach the shuttle bay, then kill the enemies. Once you hide in the hatch inside the shuttle, you will get the trophy.
