Story related and cannot be missed.

This is near the end of Chapter 9: Cause and Effect. In the area where you’ll need to gain three security keys to unlock the door to activate the Future Restricted Area archives. Once activated, Amazing Spider-Man will learn the death of Mary Jane is going to happen and will ask Spider-Man 2099 to save her or he doesn’t know what it means to be Spider-Man, thus unlocking your trophy.
