There are four different endings for Spiderman: Web of Shadows. They are as follows:
Hero - Select all red suit choices, except after fighting Simbiote Black Cat.
Mary Jane & Spiderman - Select all red suit choices.
Black Cat & Spiderman - Select all black suit choices.
Anti-hero - Select all black suit choices, except after fighting Simbiote Black Cat.
You will have to play through the game at least twice to aquire all four endings. If you want to only play through twice, make your save after the Simbiote Wolverine fight. This will allow you to alter your choice after the Simbiote Black Cat fight.

Saving in the 'results screen' of the escort mission by selecting upgrades and scrolling across means you can continue from the start at the Black Cat mission, rather than doing the escort mission four total times. All that will need to be done is the Black Cat fight and two further boss fights.

In case anyone in the future needs to know for the Hero achievement your only black choice should be with Black Cat. 3 choices are left afterwords red after vulture fight, then the game auto chooses for you and then red again for venom.
