You will be able to register a patent when you first reach Peterny. When you arrive, head West, from here enter the first building on your left side: the Craftsman Guild. Talk to Welch when you first enter and she'll sign you up with the Guild. From there you'll be able to access the "Invention Info" section from the main menu, go there. Scroll down to "File Patent" to file a patent for an item that's eligible to be filed, if no item shows here you'll need to create any item first. Select the item you want to file a patent for and watch a screen where it will be evaluated, once the evaluation is done the trophy will unlock. Filing patents allow the item you filed a patent for to be available for purchase at stores, it's a good resource to get extras of an item if you ever need it: file patents when you can!
