Unfortunately this must be 100 different animals. You can't just find 2 deer standing together and keep marking them back and fourth. I am only assuming this doesn't work for 100 as it doesn't work for 10.
To mark an animal, you must pull out your binoculars and press X on the animal to mark. Use the D-Pad to zoom if the animal is too far away. This is useful to see what type of animal you are looking at but honestly I find it completely useless. The lack of animals in the game and the time an animal stays marked makes marking animals quite annoying.

In the early game, it is only possible to use the binoculars to spot animals. Using the binoculars, you can spot an animal by looking through the binoculars and centering the view on an animal. The game will prompt you to spot the animal. After successfully spotting an animal, they will be outlined on the screen.
