To use a Funk Vacuum press 
and then 
when you have one available (shown in the bottom right of your HUD). The vacuum sucks up all enemies on screen and captures them for you, use one when 4 or more enemies are on screen and the trophy is yours. There are multiple occasions where this is possible.
