This can be tracked in Campaign Data as "total kills".
You do not need to destroy 3,000 aircraft, just 3000 enemy targets. I got this halfway through my 3rd playthrough but if you want to grind it I recommend mission 11, launch with 4AGM or 8AGM missiles, clean up the ground targets, then you can switch to a different Air-to-Air special weapon by returning to base (the blue line) and mop up the aerial targets. Equip perks that improve the standard missile and increase special weapon loadout.

Mission 8 is good also. You can get 200-220 kills if you clean up most ground targets. Pulse laser works well. Hunting the trucks in the second part of the mission isn't fun, but it doesn't take too long.

This trophy will come naturally as you do your multiple playthroughs for the Hardened Vet trophy. Depending on your piloting skills in your first playthrough, this will likely either pop during your second or third playthrough. To check you progress on this, go to DATA VIEWER > CAMPAIGN DATA > CAMPAIGN RECORDS > KILL COUNT.
