Somehow this achievement did not pop for me even though I have defeated all the pirates.

You won't have this happen often, but there are sea battles available in the game. The first is actually a tutorial to getting used to the combat, so it is rather unlikely if not impossible to fail the battle.

Story related and cannot be missed.

When you leave the Ice Kingdom for the first time, you'll come across a ship full of enemies. You will be walked through a battle tutorial, and then left to finish off the enemies. Once you beat this mandatory battle, the trophy will unlock after the victory screen.

This is part of a side quest in the open sea world of Ooo called "Ther be Pirates". You will see another ship sailing around furiously blowing there cannons non-stop and having a parade.

Just fire a cannon by hitting at them when you get Marceline from Candy Kingdom. Just win the fight and the achievement will unlock during total XP gained screen.
