To obtain, The Number One achievement you must complete the game at least once, and gather all 45 flocks of crows within the storyline. Now you will have to continue onto another story mode to finish getting the last of the skills you need because one play through is just not enough. All in all, you can either repeat some missions to level up or just continue onto the next story mode.

I have beaten the final boss, watched the closing cutscene and then skipped the credits. When I’m at the start menu I have “continue” which drops me into the last segment of the boss battle, or “New Game” which warns me that I’ll delete my progress if I continue. There is no New Game +. What am I to do to start my Number One play through on the same save?

How to play New Game+
After you beat the game, get to the main menu and select "New Game". The game will then warn you that starting a new game will overwrite your existing save data. Choose "Yes" to start a new game anyway and you'll have the option to choose "Number One Headband" (Hard) difficulty; select it. The game will then ask if you'd like to carry over the skills you gained; select "Yes". You will then begin a new game from the first level (Prelude) with all of your unlocked skills and statistics being carried over. This is the "New Game+" mode. The game just doesn't strictly refer to it as such.
Note: Once you start a hard playthrough, all the stages you unlocked from Normal difficulty for level select will no longer be available to replay. You will have to beat the stages again on Hard to be able to replay them again under level select.
