The rune of vitality is in a cave right before the 2nd dungeon Castle Radion. You have to blow up the entrance with a bomb to access it... Right on the mountain face you walk by to-from the dungeon.

You need to beat the dungeon to obtain the 2nd fragment which let's you lift heavier stones and reach the rune.
