The ships immediately show up and get fired upon as soon as you capture the last village.
One unusual thing I want to to point out is that if you take out a catapult with archers they continue to fire even with no crew, and it will destroy the ships.
You must get close with melee units to draw the crews away and then they will stay down.
You have to use blitzkrieg tactics here. I had 2 spears and 5 archers. Have the archers target whoever the melee units are engaging, don't worry about friendly fire. As soon as you are near any catapults you have to have the archers hang back out of range.
The first two sets of catapults are pretty easy. There is one final unit in the big enemy base that took many trys to get.
For the final base I had to keep one hero disengaged from the front line until a hole opened up then used his sprint ability to B line it for the last catapult.
You can lose up to three ships and still get the achievement.
Additionally it's just kind of dumb luck how many ships the catapults manage to destory. I made it to the final base with 3 ships destroyed.

Before capping the last village which triggers the boat sequence I disbanded my other units and recruited only cav with max upgrades & armor. Then I mass charged the catapult positions. Worked well.
The last catapult at the back is guarded by a few spear units so I had to bait them to move so they broke formation. At that point it was easy to slip a few cav units past them to suicide charge the cat.
