Sandstorm Citadel is the Chapter 2 mission that involves destroying the missile silos out in the desert castle-base.
As your adviser will (eventually, should you live that long) tell you, you're in no way obligated to engage this guy to complete the mission. Leave him alone. Come up the right side of the battlefield, QT/PA your way across, and use some heavy firepower (grenades, blades - whatever you like best) to quickly eliminate the targets.
