You can upgrade your ship from the menu, it has it's own tab dedicated to your ship.
I think you only gain access to the ship and it's upgrades after leaving the first Island that the game starts on.

To unlock this achievement you need to apply your first upgrade to the Adrestia. The upgrades can be found in the 
menu and range from upgrading your archers/javelins to improving your ram damage and hull armour. This costs resources and drachmae and the costs are shown for every upgrade as you look at it. You will likely get this soon after acquiring the Adrestia as one of your first main missions is to destroy some Athenian ships to break a blockade. When you destroy ships you can loot resources in the water by pressing 
as well as when generally sailing you will find resources floating in the water to loot.
After purchasing your first upgrade the achievement will unlock.
