Modules are the blue orbs that you will find scattered around the levels.
There is one module room in each regular level that has an orb on it. Boss stages (with the exception of the last boss) reward you with 2 orbs per boss after defeating it.
In addition to these, you can find modules by destroying certain pillars, entering a secret zone, or making a sacrifice at one of the weapon altars.
