Hmm I thought that this problem was patched but it appears that the exact same thing happened to me.

Yes, this happened to me too. I'm at 896 Notes, I spent 3 hours searching Click Clock Wood for the last 4 only to discover the glitch. Rare REALLY needs to patch this. If you clear the cache on the hard drive does it do anything? Does anyone know if there is a patch coming?

This is not a solution so much as a warning to those playing the XBLA version for the first time as part of Rare Replay (like myself). The Bottles's Jigsaw Puzzle glitch spoken of in the above solution is still very much active in Rare Replay. So, either the patch from the XBLA version of the game that supposedly fixed the problem for future playthroughs was not packed in with the Rare Replay download, or there is some other problem. Either way, if you play the Bottles challenges prior to collecting all notes--even on the Rare Replay version--you do so at your own risk.
There are 100 notes in each of the game's levels, none in Spiral Mountain and none in Gruntilda's Lair. Once you have collected a note the game saves, so you can die or leave the level at any time without fear of having to collect anything over again.
