This is the first mission in the riddler side-quest ark.
When I was about to save Mr. Freeze from the Penguin I received a notification, telling me to go to the church. After I arrived there I got a small speech from the Riddler who told me to solve his first riddle.
To crack this nut you simply have to scan the organ insinde the church. The achievement will unlock right away.

After finishing the first Sionis Steel Mill sequence, you will be able to re-enter the Church/Medical Centre. Here, you will be introduced to the Riddler’s challenges. The first riddle’s solution is the Organ at the back wall of the Church. Hold 
to scan it (
on PS3) when you’re close enough, and it will register the riddle. The trophy will unlock as soon as you do. See Conundrum for the next part in this Side Mission sequence.
