Bonus objectives are goals that you get during certain battles that you give you extra alien bonus points if you complete them. They can range from getting a certain combo to defeating all the enemies in a certain amount of time to using certain aliens to defeat enemies and so on and so on. When you enter a fight (one where you are trapped between the energy barriers), look at the top of the screen to see if there is a bonus objective listed up there. Just keep fighting and completing these bonus objectives until you've done 30 and the trophy will pop.
