when I fought Atlas I was on hard and I had only purchased one health and one eve upgrade. i was saving up my ADAM when I lost track of my progress and stepped into the elevator. (over 600 ADAM remaining, what a waste!)
anywho... back to business. when the fight starts and you jab him with the extractor, he hits ya, you fall down. when I got back up I unloaded my electric buck on him and finished him off with the 00 buck. after the second jabbing I used about 75 units with my sprayer. I used the electric gel on him. I also ignored all the other enemies in the room. (use Decoy plasmid to draw their attention? I just thought of that now.) anyways after the third jabbing I used the sprayer again. when it was empty I switched to my launcher and defeated him with the frags. (all this time I ignored the other enemies as well.) You just gotta keep moving and stay focused on Fontaine. I went into the fight with 6 healths but I used them all up also. so go in with 9 of them and you'll be kickin' his ass in no time.

A VERY easy way to do this is to make sure you have full electric gel and a fully upgraded chemical thrower before entering the elevator to the final boss.

As soon as you stab Atlas and he punches you away, hold down that trigger and spray away with the electric gel as it leaves him unable to move and he just stands there taking it.
When he jumps back in to recharge, reload your gel and stab him again.
Repeat until he dies.

There is JUST enough ammo to kill him, I think I ended up with less than 10 or so units left
On hard, I went through just one or two med packs as I took no damage from atlas
himself, just bots and splicers that I completely ignored.

This is unlocked by progressing through the story and can not be missed.

Tip: Stab him with the ADAM collector that the Little Sisters use, then attack him based on what color he is: if he's red, hit him with Winter Blast, if he's blue, hit him with Incinerate!, otherwise, use your upgraded grenade launcher or shotgun.

The title itself gives away that you will be fighting Atlas, otherwise known as Frank Fontaine. Even on Hard, I consider this boss fight to be one of the easiest boss fights on a AAA game from the last generation. In order to defeat Atlas/Fontaine, you must deplete his health bar three times through combat. After each health bar depletion, Atlas/Fontaine will retreat to a contraption in the middle of the room. Once he does that, you must approach him and press in order drain ADAM from him. You can use various combinations of weapons and Plasmids but I found the easiest method was to use a fully upgraded Chemical Thrower with Electric Gel. This basically renders Atlas/Fontaine immobile and does a pretty fair amount of damage to him.

On Survivor difficulty, you will run out of Electric Gel and need to use additional weapons. I found a fully upgraded RPG and Crossbow will do a pretty good amount of damage. There is not much of a strategy for the final boss, other than to go in with fully stocked Health Kits and to keep on the move.
