Upgrades can be purchased from the Upgrade Portal (red dot on your minimap) - every level has at least one Portal.
You need Blue Orbs to purchase upgrades. These drop when you kill enemies, and also from destructible items in the environment. There is a ton of destruction that can be done, and you will want to collect as many Orbs as possible as there is a lot to unlock. I would suggest shooting everything, and just walk through levels firing constantly.
Notwithstanding the above, you will not get anywhere near enough Orbs to unlock everything. There's no need to worry about this from a trophy perspective as there is no trophy for purchasing all upgrades, but you will need to purchase both the Deadly Scissors (Sweeney Todd
) and Earthquake (The Big One ) Combat Moves, and the Drone Mine (Bomber ) upgrade, so make sure you get these before the end of the game, and don't waste all your Orbs before getting these, otherwise you'll have to go back and grind more Orbs (returning to earlier Levels will cause some enemies to respawn, so you won't be locked out of the above trophies, but still this will lead to extra grind time that you'll want to avoid).
