This should happen naturally through gameplay. When one of your engines inevitably gets damaged, direct one member of your crew to repair it. You can purposefully not man the turrets if you want in order to speed up the process of the engines getting damaged.

This can be tricky, as if you happen to be mid-battle your engineer can be shot off the wing. If (or better saying when…) one of your engines goes Kaput, wait until the end of the mission when you are returning to base. Select your engineer (because it is faster) and have him go on the wing to repair the engine. Make sure you don´t lower your landing gear and the pilot will keep making “failed approaches” until you get it fixed.
