You can trap the amoebas in the same level 5 times for this to unlock. The earliest you have a level with amoebas is in Retro mode cave E...which counts despite the achievement description.
MysticWeirdo has a solution for the level in the "You Are Surrounded" achievement solution. Once you get the pattern down it's quite easy to repeat it 4 more times.
I failed the level a few times after blocking myself from the exit and it recorded my entrapment each time despite restarting the level. It will unlock in game.

I can confirm it works this way - did it last night and got the Achievements. Thanks for the hint.

I did it the same way. I died a couple of times and restarted a couple of time, only cleared it once.

See You are Surrounded for the way to trap Amoebas. You can trap the Amoeba and have it turn to diamonds and still die and it will count for you.
