Story related but might also be missable. Go to the open room in the middle of the ship with the big broken window. Use the death ray remote to fire the death ray. Switch character and talk to Alex and a dialogue option should be available saying you had a good reason to fire the death ray. Don't skip dialogue as some achievements are buggy when doing that. Might need to go through some dialogue options to get the one you want, you can skip those just not the one for the achievement

Shay and Vella Finale
This trophy is missable. First, you need to control Vella. Leave the Control Room and enter the Fake Control Room. Use the Death Ray Remote to trigger the Death Ray. As Alex's Ship overheats, he will disable the circuits in the Circuit Room.
Switch to Shay. He needs to talk to Alex, but Alex may not have returned from the Circuit Room. Go through the door that was used by Alex and climb down the ladder. Climb back up the ladder and Alex will be back in the Ship's Control Room. Talk to Alex and there will be a dialogue option where he states that Vella possibly deliberately turned on the Death Ray. This is the dialogue that you need to hear to earn the trophy.

Missable
This trophy can be earned in the Finale and must be done with Shay. To get this you need to go into the central room of the ship as Vella, this is the room with the Space Weaver and Teleporter Room doors. You will see the other ship through the gap in the ceiling.
Have Vella use the Death Ray controls to see a cutscene which will make Alex run off in Shay's ship. Switch to Shay, leave the room and come back and then talk to Alex. The trophy should pop after the conversation ends.

Final act
As Vella, go to the main control room and use the detonator on the ship you see out the window, then go back to Shay's mom and swap to Shay. Now as Shay speak to Alex about Vella to unlock this.
If Alex isn't there, go right and then back to the main room and speak to Alex.
