For this achievement specifically, you can NOT use the card to immediately use the skullbreaker machine, and the achievement for completing skullhop will NOT pop.
Regarding the actual fight, you will need to shoot any colour of cuves at the skulls. It is best to choose one colour and only shoot those, as multiple adjacent skulls hit with the same colour of cubes can be destroyed with a single nuke. After 3 waves of skulls the skullbreaker is finished. If you take too much time for a wave you will fail and you will have to redo the skullbreaker.
To get this achievement, you will need to hit at least 10 adjacent skulls with the same colour of cubes. Afterwards, hit them with the same colour nuke. This is easiest in the first wave. You get 40 skulls, in 4 lines of 10 skulls. Hit all of the skulls in the top, 2nd, 3rd or bottom line with the same colour of skulls and then shoot a nuke of the same colour at this line. THis will unlock your achievement.
Note: If playing in coop, every player has to unlock this achievement individually!

Didn’t pop for me. I was using skull hacker, so it might need to be a regular skullhop run

Yes, Ive experienced the same. Apparantly this was changed in an update as it used to work before
