This is is entirely down to luck. Once you've unlocked all 3 moves and runes then you can get runes for each move that have limited uses. This achievement pops when you have 3 different runes equipped simultaneously.
The only suggestion I could make if your struggling is to pick a long level (3-1 for example) and when you get a rune then DON'T use that action until you find other runes for the other 2 slots.

The, Pants, Party
Runes are items that change the behavior of your main attack and two skills. You will need to find and have equipped runes that are red (main attack), yellow (first skill), and blue (second skill) all at the same time to unlock this achievement. It will happen fairly naturally in the Barahut locations and beyond.
