How do you send them through the portal at the end? Do you simply gather every clyde on it before finishing the level? I did this and it didn't work.

When the teleporter activates, a ventilation shaft will also open. All Clydes but one should go through the ventilation shaft (this is the rescue), and then the last should exit via the teleporter. (This is explained in the tutorial levels.

There are 263 clones in total if you played through each level once getting the most possible clones. You may play through the same level multiple times for the same number of clones.
A few simple tips are to pull any lever to create clydes as much as possible and at the end of each level send any remaining clydes you control through the portal. The same rules apply for the Kenn dolls, go through the game then replay levels as mutant clyde if necessary.
