You cannot use dynamite OR any weapons which use dynamite as ammo.
The basic strategy in both phases is to move up and down while shooting him, rolling through his bullets when you change direction. I've included a video of the second phase below, but the strategy is the same in phase 1.
I found the precision bow with the improved arrows upgrade to be quite good here.
