How to unlock the Master Parautilitarian achievement in Control - Definitive Guide
It took me forever to find out how to get the last few ability points after I completed all the missions but after some digging I figured it out.
Theres two ways to get ability points. The first is from completing main missions and side missions. Keep in mind that Bureau Alerts don't give ability points. so make sure you've completed all of these.
The next way is by discovering hidden areas. Finding them awards 1 point each. After you've finished all missions you should have less than ten ability points remaining in order to complete the skill tree. This link gives a great guide on where to find these hidden areas

I've gotten quite a few ability points in the foundation DLC and the AWE dlc achievement

I have about 15 points I need (and found some hidden areas) at the end of the game. Every list I’ve looked at shows I’ve done all main and side missions so I’m a bit confused.

Not really a guide just some helpful info, if you complete all story and side missions and do the luck puzzle in the research area you do not need to find all hidden areas to get 100 ability points, you can miss 2 out meaning that one in the executive area can be left out as it is really hard to get too
Not really a guide but a tip about the roulette puzzle in the luck&probability room, solving this puzzle will gain you 2 ability points. Several guides online mention that you need to activate the Newton balls, but for me at least it only worked when the Newton balls were not activated.
If you did everything right but the roulette wheel doesn't stop on 7, make sure both sets of the Newton balls are not moving

You must beat the game and finish almost all of the side quests to accomplish this. (Must find Secret areas as well unless have DLC)
*If you have ether DLC or both then the quests in these areas will also unlock Ability Points so you don't need to worry about the secret areas.

To complete the full tree, one must do basically everything in the game and two DLCs. I think there is only 4 ability points left that cannot be spent in the very end.

I unlocked this well before completing the docs with maxing. Out the main game. It is faster with DLC though.

The rest of the ability points are in hidden areas and they are granted to you, by just discovering the area so no need to collect anything. Some locations require you to have finished Dr. Underhill's side mission "Old Growth" as it provides you with a pill that makes you immune to the toxicity of the Mold-infested areas.
