The gems in this game different quite a bit from the first game in the series, and require a bunch more work to get them all.

First things first, like with the first game, get all five color gems right away. Aside from the Red Gem, all of them can be gotten immediately upon reaching each level. Here is where the color gems are:
 
  • Blue Gem - Turtle Woods (first warp area) - must complete the level without breaking any boxes. This is easy to do by just not spinning at all. The only tricky part might be the wall of boxes you need to jump over. The only way to jump it without breaking a box is to bounce on the caged fruit box toward the left, since it doesn't break from a single jump on it
  • Red Gem - Snow Go (must be accessed from secret area) - to get the Red Gem, you first need to reach the secret exit in Air Crash (refer to C2 | Jumping the Jetboard (35G) for doing so). That'll give you access to the secret warp room (accessing in the future by going down on the central warp room platform all the way, past the first warp room). From the secret warp room, enter Snow Go from this portal. This will start you in a higher area. Process through it, and at the end you'll drop down and unavoidably collect the Red Gem. Now just complete the rest of the level like normal
  • Green Gem - The Eel Deal (second warp room) - at the second fork in the path, take the right path. Follow it to the end, and you'll reach a bunch of Nitro boxes at a seeming dead end. It's a fake wall - walk through it to continue on this path. Follow it to the end to reach the Green Gem. Note that once you collect the Green Gem, you can simply kill yourself (unless you want to try to backtrack without dying) to respawn back at the fork. You'll still have the gem, so now you can finish the level like normal to get it
  • Yellow Gem - Plant Food (third warp room) - when you reach the first checkpoint and hop on the first jetski of the level, you'll notice a little timer pop up in the bottom right corner (this only pops up if you aren't doing the time trial). You need to now beat the level before the timer runs out. This isn't too challenging at all. Just make sure you're speed boosting on the jetskis nonstop, slide-jumping over big gaps, etc., and you shouldn't run out of time. I had a solid 10 seconds left. One important thing to note is that if you're going for the Yellow Gem, purposely do NOT hit any checkpoint boxes after the first one. That way, if you die, you'll start back at the first checkpoint and can attempt again. If you hit a checkpoint box, you'll respawn there and will lose out. You'd need to restart the entire level to try again
  • Purple Gem - Bee-Having (fourth warp room) - as you progress through this level, a little over halfway through it you'll notice a very obvious set of Nitro boxes forming steps. These are fake boxes; they don't explode. Jump up them to the top and you'll be teleported to a new area. Get to the end of this short area to get the Purple Gem, then finish the level like normal
With all of those collected, you can now collect all clear gems in the game. While every non-boss level has the usual clear gem for destroying all boxes, multiple levels have a second clear gem for either following a new color gem route or for following the Death Route in that level. On top of that, many of the regular clear gems are very tricky to get, with either well hidden boxes, various paths and backtracking you need to do, or secret entrances you need to start levels from to be able to get all of the boxes. Because of this latter point, you should definitely discover all of the secret exits in the game first. There is an achievement for each one, so make sure you take care of those miscellaneous achievements first. That way, all portals in the secret warp room will be open and available.

For help with any levels/gems, refer to the following excellent video, courtesy of PS5Trophies. You will likely need to watch this video for almost every level, as you're very likely to miss boxes otherwise.
