This long drawn out boss battle that you can't use Wilhelm occurs in Crystallis. You won't unlock it right away, you will need to pursue her into the ruins first. My only suggestions are to bring as many healers as possible, equip healing equipment on those that can't heal, boost speed as much as possible, and use Cris bell a lot. I would cast speed up on her if not everyone. She will need to cast regression a lot, both on the boss when she heals and on party members when doomed. The boss appears immune to all status effects, so you will need to rely on constant damage.

Note: if you don’t unequip Willhelm’s equipment before the first encounter with the Empress in Crystallis you will lose it for good.
