You gain levels for doing just about anything in this game, whether you are interacting with objects/characters in-game, walking, finding hidden Monokumas, or raising pets. By the time you have finished up everything else in the main game and Island mode, you should be pretty close to the maximum level. I only had 2 levels I needed to get by this point, so I went to one of the islands and walked around in one of the 2D walking areas so I could hold the joystick in one direction to get exp. You can raise a pet while doing this if you want to get some extra experience, but you will have to clean up every so often so that they won't die. Like with the pet raising, you will want to be sure to walk by using the joystick to move and not run or fast move with the d-pad, since you get less steps and less experience as a result.
It is worth noting that you can do this in Island mode, but the only drawback is that the level display won't show in the top right corner like it usually does and there's no way to check it aside from loading up a chapter in the main game story. I would recommend doing this in the main game for this reason, unless you are alright with relying on noticing the level up sound while grinding this out.

You can still check your current level and XP to next level in Island mode by opening the e-handbook, going into Report Card, and then selecting Hajime's portrait.

I just want to point out that it's possible that you could glitch this and the achievement for reaching level 50.
You need to actually see yourself reach level 50 and level 99. What I mean by this is that when you reach another level, you get a notification in the top right corner and sound indicating that you have leveled up. There are ways to skip this sequence, and that is by raising pets. When you raise a pet, you gain levels, but you won't see how many levels you have gained until you back out of the menu and continue playing. This glitches the achievement if your pet has taken you past the level needed to unlock these achievements. You need to actually see your experience bar cross level 50 and level 99 for the achievements to unlock.
