While grinding away at the other achievements in this game, you should be running around the maps. You can walk as normal, or move slightly faster by pressing 
.
You should get this through normal gameplay while going for 100 kills with each class and winning the matches in different game types. However, you can boost this by playing Dual Match and just running the entire 15 minute match around the outside of the level "Fortress", but that would be long and tedious.
The achievement pop at the end of a match when it loads your progress. You can check your total distance in the "Options" under "Profile".

is this for one character like 90,000 just for ninja?

This achievement it is for total distance across all classes.
