As you select each derelict on the map you'll see MISSIONS in it's list and a completion number. You need to do all encountered missions and contracts within the derelict before completing the mothership. If you're having trouble finding out what mission you still need to complete, make sure to check your mission log, the mercenary hub and thoroughly explore the entire derelict for characters with dialogue. There's a few missions that can be completed a number of ways but it shouldn't be possible to fail any regardless of the outcome.

The derelicts are random each time so it's hard to say exactly what you might be missing. If your mission log isn't showing anything and there's no mercenary hub contracts, try going back through and talking to each of the NPCs in the ship. It seems like sometimes there's some extra dialogue or back and forth to do before it actually shows complete. Aside from that, maybe check your inventory for any quest items or look for the settlement on the ship and see if they have any quests. Feel free to PM me if you're still having trouble.
