The Plutomon fight will occur during the wrathful route only. Once you have passed the fork in the road and choose "Stay with Agumon" you will begin the wrathful route and will eventually get to the Plutomon boss fight. There are multiple stages to this boss fight so don't worry if it does not unlock after the first battle.

This achievement is Story Based for Wrathful Route. Plutomon is the final boss for this route.

I'll do a step by step for anyone wanting this.
For obvious reasons only read this after completing the game once
1) Kill Ryo
2) Kill Shuuji
3) Choose mostly wrathful decisions (up on d-pad)
4) During chapter 8 choose the option "stay with Augmon".
5) You'll get the trophy during chapter 11.
You need to fight Aoi twice in order for the trophy to pop.
