All challenges can be earned on "story" difficulty. After the 1st playthrough on recruit went back on story to mop up challenges and collectibles.
A tip for keep all units alive challenge, it only counts for your squad. NOT the NPC's, was a cakewalk after I figured that out. Just keep them away from the fight when you can, heal at the stations/secondary weapon when needed.

I am sorry but this isnt super helpful. Especially as there are clearly challenges which are very finnicky and can fail easily if things arent done in a specific order like the fliers in Chapter twelve or the destroyers in Chapter 9 The storm.
