This is able to be done after completing the 2nd mission "One Man's Trash" and then going to talk to Seguin in the bridge deck. She explains the upgrade a little bit and then you have to go to interact with the computer to the left; look for the white diamond. Once in the menu, look to the upper right and you will see to press the 
to go to the Crew options. From here, you can individually select who and what you want to upgrade, or the easiest way is to press the 
to Auto install upgrade chips.
