I’m grinding this out in the armoury pod (on very easy), rushing the doors with golgy for the first few levels will net about 100 doors in 20-25 minutes without faffing around with any modules, just levelling up golgy and leaving the other three to guard the crystal room.
Just keep rushing the doors until you die, you should make it 4 or 5 levels. It’s still a long grind, but speed running this map a couple of times a day can give you a nice little boost when you’re counting down the final couple of thousand doors needed!

By far the fastest way to get this is to choose Armory Pod on Too Easy. This pod starts you off with every type of weapon, and hero fighting stats are greatly enhanced, making it easy destroy mobs without any minor module assistance until maybe floor 4 or 5. Rush through doors as quickly as you can, making sure mobs don't get past you and hurt the crystal. When you get to a point where mobs are larger and tougher, abandon the game and start again.
My favorite team for this is Ken, Skroig, Hikensha, and Golgy (high speed for crystal running).

Did some maths and I'm pretty sure that openning every door of the first floor in the escape pod and dying (abandoning if there aren't enough mobs also tracks progress, at least in journal I could check it) is faster and easier. Twice as much at least: You get around 13 doors in less than a minute and a half, I timed 10 minutes and I got 98 doors. In another guide someone said that the method of the post above takes 20-25 minutes for 100 doors, so what I say is way faster, and also easier.
I guess faster heroes like Rosetta and Sara are better but because this is quick I'm just going random to save two clicks per run.
