This achievement seems to count all of the pets that you have captured during fights. This includes ones gained using the scrolls, using the Hunter's ability (Charm Animal) and the abilities of the Commander and the Necromancer.
This seems to be because the counter on the Achievement's page in the menu is at 57 while I have 60+ in the zoo of just my first character. This means that the pets that you earn through the quests probably do not add to this counter.
You also do not have to keep the pets. My counter was at 47 then used the Hunter's ability on three different animals, one fight after each other without using a , and the achievement popped.
This means that you do not have to make sure that the Pets go to the zoo, for them to count.
