How to unlock the Baker's Dozen achievement in Dust An Elysian Tail - Definitive Guide
You'll need 48 keys to unlock all 12 cages. Keys can be found scattered throughout the world, and bought from shops (up to 6 total from shops). Explore the areas marked with a circle to look for keys and other goodies. Some cages can only be reached with abilities that won't be unlocked until later in the game.
Aurora Village - Hyperduck #1
Archers' Pass - Bastion (Complete One Last Wish for Rainbow gem)
The Glade - Super Meat Boy
Cirromon Caverns - Spelunky Boy (slide required)
Cirromon Caverns - Spelunky Girl (boost jump required)
Abadis Forest - Bandage Girl
Abadis Forest - Hyperduck #2 (slide required)
Sorrowing Meadows - Dishwasher (vine climb & double jump required)
Sorrowing Meadows - Yuki
Blackmoor Mountains - Fez (double jump required)
Blackmoor Mountains - Braid (Red Orb required)
Everdawn Basin - Maw (boost jump required)

The following video will show you all the locations to find each friend. Once you have all 12 friends saved, make your way to the Sanctuary on your map and hang out with everyone you've rescued. You access all the friends, you will need to obtain all ability upgrades such as slide kick, double jump and the extended air jump. You will find all these abilities as you progress through the game, with the last one being found in The Maw location in Everdawn Basin. If you rescue a friend, you will also need to find a save portal as they're not automatically saved. So if you find several, then quit, you will need to rescue them again.
Cages are similar to treasure chests, but require 4 keys and are usually harder to find. Each cage houses characters that may be familiar to you. When rescued, they will appear in the Sanctuary. Visit the Sanctuary from the world map when you have all 12 to unlock the achievement.

Thumbs up for you

You'll need 48 keys to unlock all 12 cages. Keys can be found scattered throughout the world, and bought from shops. Shops will only sell you up to 6 keys total. The rest you'll have to find. They're not too hard to come by. Explore the areas marked with a circle to look for keys and other goodies.
Some cages will require abilities you won't unlock until later in the game, such as the slide, double jump, wall climb, and boost jump. All the abilities are required to advance the story, so don't worry about not being able to find them. Boost jump is a possible exception, but it's in the same room as the cage in Chapter 5 so it's not too hard to miss.
The video below shows the locations on the map, and how to reach the cages from there. There's some cool stuff to discover, so some of this stuff may be considered spoiler worthy.
This is one of the coolest things about this game. There are 12 characters from other games and you have to release them. Each cage takes 4 keys to open (for a grand total of 48 keys), with 7 QTE to pass before getting to see your friend. After the first one unlocked, you will receive the trophy Wait, aren't you...?. Once they are freed, they will go to an area on your map called Sanctuary. After freeing all 12 friends, go to the Sanctuary once more to have a dance party with your friends.
