Once you have access to the Spaceship, enter it. When you enter, go to the right until you see a big console with two incubation tubes, one of them will have the raccoon.
You can try to use the console to free the raccoon, but the alien standing to the left won't let you. Interact with that alien and he will eventually go outside. You can now activate the console and free the raccoon.
The raccoon will be outside the spaceship, interact and it will join the party.

The raccoon is found inside the working spaceship that you call down as part of the story. Convince the alien boss to allow the alien next to tube the raccoon is trapped inside to go on break outside so you can free the raccoon, then talk to the raccoon outside to recruit it.
